For purely guitar-based apps on my iPod Touch, I use just a few.
Gibson’s Learn & Master Guitar
This includes a very accurate tuner and metronome, and it is free (a bonus for us muscians). The tuner is accurate to 100/cent, and the metronome has a tap tempo feature, which is really nice. I haven’t used the online lessons yet, I really got it for the tuner.
This is a paid app, but it includes tons of scales, both common and exotic at every position on the guitar. You can ‘swipe’ strum across the strings and hear the scale degrees in order. It is one of the best scale apps out there, and it would be cool if there was a super app which showed you the chords used for every scale. But still, it is pretty awesome for showing fingerings and position, especially the more expotic sounding ones.
